Asking us name the scariest game while excluding the scariest genres of games is kind of cheating.
Nothing. There’s nothing scary out there if you exclude the genre that is based all on fear. Morrowind has absolutely nothing scary about it.

Metroid Fusion. the SA-X scares me SHITLESS.
The Tower of Babel died a long time ago, Zhare.
I find the Metroid games in general pretty creepy actually.
(Well, from Super Metroid on, when frustration wasn’t the main focus of the game anymore.)
Super Metroid. Serious. That game used to creep me out when I played it with the lights out when I was young, especially Meridia.
Oh god yes, Maridia. Even so many years later I still get chills down my spine there.
Maridia never scared me. Now, trying to flee from a fully-powered, emotionless Samus Clone that wants to see me dead several times over, realizing she’s right on my tail, and I don’t have any chance of beating her in my weakened state… that fucking scares me.
That doesn’t sound scary so much as intense.
it’s really not that scary, all you have to do is keep your head straigh and your eyes on the next obstacle so that even when you’re caught, you can get away failry easily.
and the only thing really scary about morrowind is how much time it consumes.
Except the one part where you HAVE to outrun the SA-X. That was maybe the most irritating 10 seconds of gameplay ever.
And the SA-X is pretty scaring, to the point I had a dream one day after playing too long, about me and the SA-X (which looked like a cross between R2-D2 for some reason) in an old building. It killed me with a ice missile (okay, so that’s real Samus’ weapon, but it was a dream).
Though Nightmare was pain in the ass, too. (been awhile, but wasn’t that some sort of gargoyle-thing. I could only survive by firing an assload of charged beam shots while using Space Jump to make big circles around the room the entire time.)
And I wasn’t scared by it, more just grossed out, but Crocomire burning in acid is pretty sick.
I don’t think the two are really that different.
Another game that scares the hell out of me that I’m sure people will laugh at: Zelda, ocarina of Time. I swear, you could not keep me in the Bottom of the Well any longer than was neccesary for anything. It just… scares me. Same for Shadow Temple.
Ocarina of Time, Redead Tombs. That shit was scary <_<

The part where you’re swimming around and that freaking eel comes at you. I don’t know why, but that scared the shit out of me. Not startled, you can see him the whole time, just freaked the hell out.
